Messi, who returned to the starting lineup after losing the semifinal victory over Real Sociedad due to injury, was sent off after thrashing Asier Villalibre in the final minute.
The Argentine was strongly involved in a more positive way, with Barça gaining an advantage five minutes before the break.
Messi’s shot for the goal was blocked, falling at the feet of Antoine Griezmann, who scored the first of his two goals.
Bilbao’s response was immediate, when Oscar De Marcos faced a cross from Inaki Williams two minutes later to tie the teams at half-time.
Raul Garcia had a header canceled by impediment by VAR after the restart, as Bilbao had the best chances in a tense game.
However, French striker Griezmann appeared to have beaten the Catalans with a goal against the run of the game 14 minutes from time, but substitute Villalibre volleyed home after 90 minutes and sent the game into overtime.
At three minutes of the additional half hour, Williams gave an impressive kick in the far corner of the area, winning the match for Marcelino Garcia’s team.
The victory brought the third Super Cup title for the Basque team and their first trophy since winning the same trophy in 2015, with a 5-1 total victory over Barça.
